Parlier, Emmanuel.
Coastal fish populations settle more or less frequently, at various stages, estuarine systems. Tidal marshes are one of the components of these mosaics of habitats. The first part of this work describes fish assemblages through the utilisation of these systems by fishes analysed in order to propose a revised functional classification of ecological guilds. T h i s new classification is used to compare fish communities of four estuarine systems in the western coast of France: the Mont Saint- Michel Bay, the Saint-Brieuc Bay, the Loire estuary and the Aiguillon Bay. The second part aims at characterizing the nursery function as defined by Beck et al. (2001). Acombinative approach based on gut content analysis, and stable isotope analysis shows that Yo Y s e a...

ArchiMer
Edeyer, Anaick.
Teleost fish have the capacity to record in their otoliths, calcareous concretions located in the inner ear, the principal events (environmental and physiological) which punctuate their life. Otolith is made of CaC03 deposits on a protein matrix according to a circadian rhythm. Due to the quasi irreversibility of this process, otoliths can be compared to biological archives largely used to apprehend the fish ecology. The otolith bathes in the endolymph, a medium in which all the precursors of otolith formation forward. The endolymph chemical analysis revealed a heterogeneity of its principal components (proteins, total C02 and total Ca) which origin lies in the non uniform spatial distribution of the ionocytes in the saccular epithelium. Thus, in...

Jolivet, Aurelie.
Despite numerous applications on the use of otoliths at both population and individual levels, knowledge regarding the mechanisms of the otolith and their variations with environmental and physiological factors has to be improved. In particular, the characterization of mineral and organic fractions of the otolith structures and the influence of their qualitative and quantitative composition on the opacity remain poorly documented. Yet this information is of key interest for the calibration of the archive "otolith" allowing a robust analysis of information. The first issue of this study focused on the analysis of the opacity and the effects of temperature, growth and metabolism through experiments in controlled conditions. Results led to the modelling of...

ArchiMer
Dufour, Jean-louis; Chantre, Celina; Elleboode, Romain; Mahe, Kelig.

Frequency demodulation on otolith numerical images for the automation of fish age estimation ArchiMer
Troadec, Herve.
A method to assist the reading of calcified structures with digital images is proposed. An a priori growth pattern is introduced in the image processing to take into account both the variability of the ring size and the non-linearity of their growth. The introduction of biological knowledge is performed within a demodulation processing using the reciprocal growth function. The ring number is estimated by spectral analysis. The constraints introduced by the growth model are weak since they are restricted to the definition of L0, in the case of an exponential model, or of L∞ in the case of a Von Bertalanffy model. When applied to larval Dover sole otoliths (Solea solea) results close to the expert's are obtained. In the case of saithe otoliths (Pollachius...

Barrios, Alexander.
The impact of biotic factors such as density-dependent processes, recruitment, total mortality, and abiotic factors such as upwelling intensity, temperature and chlorophyll a concentration on the variation of growth parameters of pelagic and demersal fish were studied during the periods 1990 - 2008 (pelagic) and 1971 - 2015 (demersal). Life history parameters vary according to the species and from one region to another and over time within a given area because of their plasticity and the high fishing pressure. Interspecies and inter-regional comparison were carried out. Non-linear mixed effects models were used on different fish species of the Atlantic Ocean in order to estimate the growth parameters at the individual and population levels. Variations in...

Larval history of glass eels, Anguilla anguilla, (Linne, 1758) in migration in coastal and estuarine areas (Adour, Bay of Biscay) as revealed by otolith structure. ArchiMer
De Casamajor, Marie-noelle; Lecomte Finiger, Raymonde; Prouzet, Patrick.
The embryonic past of glass eels vas studied from the interpretation of microstructures registered on otoliths. The aim of this work is to put in evidence possible seasonal modifications of the growth of otoliths so that differences between otoliths of glass eels caught off marine and estuarine environment. So during the season 1999-2000, from November till March, otolith sampling was realised in the Southwestern part of France, in an estuarine and coastal zone. We observed a spatial and temporal evolution of proportions of the three various types of otoliths taken into account. Glass eels sampled at sea sometimes have a mark on their otoliths indicating the transition in the estuary, especially at the end of the fishing season. Measures of growth marks of...

In the Bay of Biscay and Celtic Sea waters, hake is considered as genetically homogeneous and form a unique stock with identical meristic characteristics. The vertebral mean vary from 50,68 (vertebrae) during the first year of life to 51,11 (vertebrae) for adults. 0-group Merluccius display a rapid growth with significant interannual variability (0.71 mm.day-1 in 2001 versus 0.74 mm.day-1 in 2002). The spawning period occurs in April and the average length on the firth January following the hatching is of 17.3 cm (first seasonal check / increment on the sagittal otolith is located about 0.143 cm from the nucleus). At the end of the first year of life the average length is about 24 cm. The longevity of the species is important and growth parameters (L =...

Allain, Gwenhael.
Exploited fish populations are dependent on recruitment (i.e. size of the new year class) to sustain their abundance. Recruitment variations are related to hydroclimatic variations and may accentuate the detrimental effects of fishing. Recruitment prediction requires accurate fisheries oceanographic tools, which are expected to be more reliable than large-scale correlation analyses between fish abundance and climate variables. Recruitment is the result of the integration over a season and large oceanic areas of processes affecting larval survival, which are dependent on small-scale mechanisms. Hydrodynamic models are a tool to perform this integration. This thesis aims at exploring and modelling physical-biological interaction mechanisms in order to...

Bourjea, Jerome; Mille, Tiphaine; Evano, Hugues; Mahe, Kelig.

Otoliths imprinting of sole (Solea solea) from the Bay of Biscay: a tool to discriminate individuals from nursery origins? ArchiMer
De Pontual, Helene; Lagardere, Francoise; Troadec, Herve; Batel, Alain; Desaunay, Yves; Koutsikopoulos, Constantin.
Sole nurseries are located in the main bays and estuaries of the Bay of Biscay, where juveniles from the same stock. concentrate and constitute temporarily isolated groups. This context being favourable for elemental analyses of juvenile otoliths this study has been initiated with the aim of obtaining environmental imprints of the main nurseries of origin of juveniles recruiting to the adult stock, and of evaluating the relative contribution of these nurseries to the stock. The objectives were to compare (i) the otolith elemental imprints obtained by sampling juveniles in the Loire and the Gironde nurseries, and (ii) two multi-element analysis techniques: laser ablation inductively coupled plasma mass spectrometry (LA-ICPMS) and solution-based ICPMS...

Tabouret, Helene.
In a context of decline of European eel (Anguilla anguilla L.) and search for biological markers of habitat use and quality, a multidisciplinary approach was engaged on the Adour estuary and its associated wetlands. Two axes were developed. The first axe aimed at highlighting the successive presence of the species in different ecosystems based on the otolith elemental composition. The second aimed at the evaluation of the chemical pressure underwent by eels based on the contaminant bioconcentration in soft tissues and the early molecular response to the chemical stress. With a view to the analyses of otolith elemental composition taking into account the 3D structure, the low elemental concentration in the matrix and keeping the finest spatial resolution,...

Semi-local extraction of ring structures in images of biological hard tissues: application to the Bayesian interpretation of fish otoliths for age and growth estimation ArchiMer
Fablet, Ronan.
This paper deals with the analysis of images of biological tissue that involves ring structures, such as tree trunks, bivalve seashells, or fish otoliths, with a view to automating the acquisition of age and growth data. A bottom-up template-based scheme extracts meaningful ridge and valley curve data using growth-adapted time-frequency filtering. Age and growth estimation is then stated as the Bayesian selection of a subset of ring curves, which combines a measure of curve significativity and an a priori statistical growth model. Experiments on real samples demonstrate the efficiency of the proposed data extraction stage. Our Bayesian framework is shown to significantly outperform previous methods for the interpretation of a data set of 200 plaice...

Mahe, Kelig.
The assessment and management of fish populations is based on the use of management units called fish stocks. The shape of otoliths, calcified structures of the fish's inner ear, can be used to discriminate these stocks. First, this thesis focuses on the study of the spatio-temporal variability of the otolith’s shape for three fish species with different ecological characteristics (size, swimming speed, behaviour in the water column, etc.) and biogeographical environments. The results showed that there is a decreasing structural gradient across stock sizes from large pelagic species to more localised demersal species. This is linked to the fact that some demersal species such as the bogue (Boops boops) are constrained by the presence of geographical...
